Does anyone know exactly what counts as a save? It seems to me there's far too many shots on goal that don't register as a save. I also suspect there's an issue with Stretchs not being given any saves. See this game: www.neuronball.com/en/game/1108567/

Care to elaborate what you mean by saves? The stats are: Goals Passes Interceptions Framed Shots Stopped Shots
I'm guessing you mean stopped shots, but I'm not sure.

Well I also judged it as being ones that are aiming towards goal after being hit by an opponent?

no, those are framed shots.
stopped shots have a neuron from your team deflect a ball that would score a goal otherwise.
